It was always political, structural, and ideological problems both sacred and secular, and inherent problems for a very loose bunch of disparate colonies that then went into wrongful rebellion.

Bostonian Congregationalists were executing Quakers, merely for being Quakers, in the 17th Century, eg Mary Dyer.

SECULAR SCHISM NOW MIMICS COLONIAL SCHISM


Denominations were not equal. 

Congregationalists predominated the colonial population. Their religious discourses swamped secular pamphlets 4 to 1, and outnumbered other denominations' religious ones. 

For local New England audiences, their message was couched totally in covenantal terms. 

For other colonies, to which their exhortations were massively exported, they used the secular vernacular of rights and property which all colonies shared.

The Rebellion was couched in secular terms because diversity of sects required a common denominator, and a rhetoric that would disguise the ulterior motive's of the rebellion's New England leaders.  Clark, The Language of Liberty, p.44

GABOR AND TIMEA END UP REITERATING THE VIRTUES OF SECULAR ENLIGHTENMENT DEMOCRACY A FAILED IDEOLOGY

The Whig interpretation of the Anglo British Civil War became one in which the colonists had all been fighting for enlightened contractarian democracy all along. 

These were the actual results for colonial civil war American rebels themselves:

Episcopalians had sought to perpetuate the social order of which they were part...but they inherited a society in which the Anglican model had been wholly effaced....

Presbyterians and Congregationalists, the most numerous in 1776, by 1800 Baptists and Methodists had outstripped them all.

Deists like Franklin and Jefferson looked forward to a Deistic republic, but by 1800 Deism had been swamped by a massive evangelical revival.

New England Calvinist Congregationalism was submerged by the cancerous growth of Unitarianism. 

I would just add that the Rebellion found its strongest support south of New England in the deist (atheist) radical jacobin planter gentry, best typified and spearheaded by Jefferson. 

In the rhetoric of New England, and his, it miraculously became a secular equalitarian contractarian slave rebellion against taxation without representation and enlightened slave revolt against a quasi Oriental Popish Protestant despot Monarch, George III, his ministry and parliament.

No more false or ridiculous a set of arguments can possibly be imagined, except by clever common lawyers.
